I think Rayquaza is supposed to be based off of Ziz from Jewish mythology, since Kyogre is supposed to be Leviathan, and Groudon is supposed to be Behemoth. He could be a mix of both Ziz and Quetzalcoatl since Quetzalcoatl is supposed to be a sky god, which is what Rayquaza is.
