It isn't a particular reference to anything. At the time, I was thinking of pokemon types:
Red is fire
Blue is water
Green is grass

The first thing that comes to mind is Pix from Kirby 64, but Pix was three diamonds, not three spheres.

Ruby and Sapphire had red and blue orbs, but I do not recall a green one...

^ Come to think of it, I think there is a green orb in the upcoming Heart Gold/Soul Silver. It can be obtained once you catch Groudon and Kyogre. With the green orb, you can summon Rayquaza. I found this information on Serebii.net:
